Hi. Of course this will change the structure. If you mean SEO, then you should write redirects in HTACCESS from old URLs to new URLs.

Another question: How do I change the layout of the output menu item "All categories tree"? It displays with a collapsible menu that does not look nice with my site.

Try other layouts in Menu Module settings or via CSS
